I'm finding that I cannot use a game's native save system. Say I'm playing Paper Mario. I make it through all of the beginning text, save at Goomba Village (Using the Save block there), and play through the Prologue. Afterward, I save again (via the menu that pops up after the boss battle). Taking a break, I shut the emulator down. When I loaded it up again, the save data wasn't there. The same has happened with all of the other games I've tried playing.

I have items in my "C:\Program Files\Project64 1.6\Save" folder, mostly "MPK" and "FLA" files. Has any one else had this problem? What can I do to solve it?

Okay- Mario Party 3 seems to be working- I suppose I'll keep you updated if the problem persists.

I dont think games save using the actual games saving method. Try going to System > Save or Save As...

It should save to the .FLA seamlessly. Other users may know how to fix your issue.

All the games I run either save to .eep (EEPROM internal battery pack save) or .mpk (Memory Pack). I have never seen a save to .fla before. All the native saves seem to work fine. Goldeneye remembers my last completed level, Castlevania loads my last save point etc. I'm not sure of the problem you are having. Try having the saves put into their default location, the save folder that usually gets put in the Project64 folder.

There is some odd files I have beenn noticing. There is an .eep file for Goldeneye, but there is also a .mpk file. Goldeneye doesn't use a mem pack so why is there a mem pack file associated to it? Just like Duke Nukem 64.. Duke saves with the memory pack, or a ridiculous password. There is an associated .mpk file for Duke, but there is also an .eep file associated to it also. Why this is, I don't know. It doesn't have an internal save on it.

I have never seen a save to .fla before.

FLA is flash memory, which is rare on N64 games, but present on Paper Mario, and a few others.
