If I uninstall PJ64 will I not be able to use my roms?

I know in order to fix project 64 i have to uninstall it, but i'm very cautious about whether or not my roms will work or not when I reinstall it, can someone clarify this?:confused:

Let me explain

My roms are in .Z64 format and .N64 format, if I were to uninstall PJ64, would the file type change to something other than the formats I just mentioned, or would it stay the same?
