Leave it at default settings in the Audio plugin. It sets the correct settings for Body Harvest automatically.

Turn OFF Fixed Audio Timing in Project64's settings.

That version broke Top Gear Rally though. I get no sound with it.

Top Gear Rally must have Fixed Audio Timing enabled. I haven't added custom settings for this game yet. XAudio2 with Backend FPS at 95 seems ok. If it crackles when starting the ROM, press F2 to pause and then unpause, it should stay clean sound after that.

Edit: This game doesn't use the Alist for audio, so AI emulation doesn't work. There's no difference between emulate audio interface enabled or disabled.

This is the game to check with FAT disabled when/if PJ64's timing is made more accurate.

Whether a game uses CPU or RSP to process audio, it's still either using interrupts or checking AI_LEN_REG.

When the CPU processes audio, the audio plugin doesn't keep sync when using Prevent Buffer Overruns, and turning frame limiter off in PJ64. The speed is controlled by the rate at which the CPU runs, which is inaccurate(too fast). Hence the audio problems in this game.

Other games using RSP to process audio, sound bad when AI emulation is turned off (inconsistent audio speed). Top Gear Rally, there is no difference with it off or on.
