going in and out of full screen with start button

I have been playing Legend of Zelda Majora's Mask on Project 64. No issues with gameplay until I try to use the start button. Everything is mapped correctly on the controller, and on the settings menu, but on occasion I will open the application and every time I use the start button on the controller it will switch to either full screen or windowed mode. This makes it difficult, but not impossible to play. I would like to see this issue fixed. If I reset all buttons and remap the controller it sometimes works, but sometimes does nothing. The controller works just fine in all other gaming platforms.
