Default second controller issues

I'm using a mayflash controller adapter with original n64 controllers on windows. This adapter has two ports consolidating down to a single usb. In the windows sdl, each controller is viewed as a separate device. PJ64 2.1.0.1 recognizes that there are two controller ports (USB GamePad #1 and #2) and even lets me button map using each controller independently. However, when I run a game, the second controller is completely ignored and the "controller is plugged in" box unchecks itself. Any idea what's going wrong?

Actually I can even re-designate the second controller as the first and it will receive inputs as controller one. However the other controller will stop functioning. Each controller is recognized and playable... just not as controller two.

controller is plugged in does not simply "uncheck itself"

Before I run the rom, both controller one and controller two are checked as plugged in. After running the rom, controller two no longer has that check box filled. PJ64 will acknowledge each of the controllers when they're the only one, but won't let me use both at the same time.
