That would be cool but it can be still done with regedit? I might write .reg for it and upload to here soon.
EDIT: Assumes you installed Pj64 2.0 in C:\Program Files (x86)\Project64 2.0\ for 64-bit or C:\Program Files\Project64 2.0\ for 32-bit http://www.mediafire.com/?eud8kuswaesmvxx It will register .n64, .v64, and .z64 to Project64 2.0

Go to your roms, right click > properties > change > select pj64 2.0 If you have already made them open with 1.6, then it gets more complex, and you have to delete the registry linking those files types to that version of project64, or you need to uninstall that version of project64. |
